The ‘Densitometric Image Analysis Software’ and Its Application to Determine Stepwise Equilibrium Constants from Electrophoretic Mobility Shift Assays

چکیده
Current software applications for densitometric analysis, such as ImageJ, QuantityOne (BioRad) and the Intelligent or Advanced Quantifier (Bio Image) do not allow to take the non-linearity of autoradiographic films into account during calibration. As a consequence, quantification of autoradiographs is often regarded as problematic, and phosphorimaging is the preferred alternative. However, the non-linear behaviour of autoradiographs can be described mathematically, so it can be accounted for. Therefore, the 'Densitometric Image Analysis Software' has been developed, which allows to quantify electrophoretic bands in autoradiographs, as well as in gels and phosphorimages, while providing optimized band selection support to the user. Moreover, the program can determine protein-DNA binding constants from Electrophoretic Mobility Shift Assays (EMSAs). For this purpose, the software calculates a chosen stepwise equilibrium constant for each migration lane within the EMSA, and estimates the errors due to non-uniformity of the background noise, smear caused by complex dissociation or denaturation of double-stranded DNA, and technical errors such as pipetting inaccuracies. Thereby, the program helps the user to optimize experimental parameters and to choose the best lanes for estimating an average equilibrium constant. This process can reduce the inaccuracy of equilibrium constants from the usual factor of 2 to about 20%, which is particularly useful when determining position weight matrices and cooperative binding constants to predict genomic binding sites. The MATLAB source code, platform-dependent software and installation instructions are available via the website http://micr.vub.ac.be.

Analysis of Chemical Equilibria in Aqueous Solution Related with Separation Development Using Capillary Zone Electrophoresis
Capillary zone electrophoresis (CZE) has become a popular technique for the analysis of ionic substances. The separation mechanism is based on the differences in electrophoretic mobility of analyte ions, as well as on the electroosmotic flow. Although the separation efficiency in CZE is amazingly high, various types of interacting reagents are often used to control the electrophoretic mobility ...
متن کاملCHARACTERIZATION OF HIGH MOBILITY GROUP NONHISTONE PROTEINS FROM DIFFERENTIATED NEUROPHILIC GRANULOCYTES
The quantitative changes of the high mobility group (HMG) nonhistone chromosomal proteins in nondividing, differentiated peritoneal exudate neutrophils were identified by their solubility, electrophoretic mobility on both SDS and acetic acid gels, densitometric traces and elution profile on CM-sephadex. The results indicated that in neutrophils, HMGl undergoes a considerable reduction (80%...
متن کاملElectrophoretic mobility shift assays for RNA-protein complexes.
The electrophoretic mobility shift assay (EMSA), or gel mobility shift assay, is a popular and powerful technique for the detection of RNA-protein interactions. It relies on the fact that naked RNA has certain mobility on nondenaturing gels, but if the RNA is bound by protein, the mobility of the RNA is reduced. Therefore, the binding of protein results in a characteristic upward shift of the R...

The phenomenological model of Khossravi and Connors (1992) has been adopted to calculate the electrophoretic mobility of drugs at different concentrations of solvents in a binary mixture. The accuracy and predictability of the model have been evaluated employing 14 experimental data sets by using average percentage mean deviation (APMD). The obtained APMD for correlative and predictive studies ...
متن کاملApplication of the gel shift assay to study the affinity and specificity of anti-DNA autoantibodies.
We have demonstrated that the gel shift assay, a powerful method to study protein.DNA interactions under equilibrium conditions, is both an accurate and precise method to measure the affinity of anti-DNA.DNA immune complexes. One difficulty in performing gel shift assays is disruption of protein.DNA equilibria during the time needed for complexes to enter the gel matrix. However, we have found ...
